Bag end is the home of Bilbo, passed on to Frodo. Hobbiton is a town/community within the Shire. Think of it similar to how minas tirith is a city located within the region of Gondor.

Does anyone know if the drive is ok between Rotorua and Hobbiton? I’ll be driving up from Wellington with a relative’s car and plan on staying in Rotorua for 3 days.

The Hobbiton set is just where they shot all of the exterior footage. On the plus side, there's at least one hobbit hole with enough space for you to get a photo standing in the doorway as if you live there.
